URGENT: This requires modifying the Windows registry, so backup the keys you modify before you modify them.
Disabling Chkdsk - Windows 2000, XP and Vista
1. Run the Registry Editor (regedt32.exe)
2. Under the HKEY_LOCAL_MACHINE subtree, go to the following subkey: \SYSTEM\CurrentControlSet\Control\Session Manager
3. Change the BootExecute entry to: autocheck autochk *
Exit regedit and log off or reboot to make the changes effective.

This is only for NTFS
you can exclude drive letters from being checked on boot - it's a key in registry but you can achieve it easily with chkntfs command and /x option for exclude from checking. For more info type chkntfs /? example: chkntfs /x c:

It's now OK means that now it doesn't run at boot time?
If you haven't checked the hard disk, maybe you should. Maybe there are problems in the filesystem.

But it doesn't trigger check disk. It will only trigger System File Protection.
