A: This happens if the system is infected by Virus or other Malware, which modifies the CheckedValue registry value in these branches:

HKEY_LOCAL_MACHINE \ SOFTWARE \ Microsoft \ Windows \ CurrentVersion \ Explorer \ Advanced \ Folder \ Hidden \ NOHIDDEN

HKEY_LOCAL_MACHINE \ SOFTWARE \ Microsoft \ Windows \ CurrentVersion \ Explorer \ Advanced \ Folder \ Hidden \ SHOWALL

This ploy is used by many Viruses, so that the hidden file (malicious executable or script) won’t be displayed in Explorer. (REF Google Search Results (http://www.google.com/search?q=SHOWALL+site:symantec.com)). Also note that some Viruses remove the above option altogether from the View tab of Folder Options applet.

To fix the above setting, download foldersettings.reg (http://www.winhelponline.com/blog/wp-content/uploads/foldersettings.reg) and save to Desktop. Right-click on the file and choose Merge. This fix can be applied in Windows XP as well as in Windows Vista systems.

Reconfigure the Show hidden files and folders (http://www.winxptutor.com/showallfiles.htm) option now. Then update your anti-virus software and run a full system scan. And don’t forget to follow-up (http://www.aumha.org/a/quickfix.php) with a thorough checkup for Malware.

Use the foldersettings.reg at your own risk. Scan it properly before use :D

Method 1:

Go to registry editor by running regedit in the run box.
Go to this key:
HKEY_CURRENT_USER\Software\Microsoft\
Windows\CurrentVersion\Explorer\Advanced

In the right hand area, double click hidden and change the value to 1.
Now you’re all set to go. Check it in your tools menu if the changes have taken effect.
Method 2: (By Random Hajile)

1. Click “Start” -> “Run…” (or press Windows key + R)
2. Type “regedit” and click “Ok”.
3. Find the key: HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\Curr entVersion\Explorer\
Advanced\Folder\Hidden\SHOWALL
4. Look at the “CheckedValue” key… This should be a DWORD key. If it isn’t, delete the key.
5. Create a new key called “CheckedValue” as a DWORD (hexadecimal) with a value of 1.
6. The “Show hidden files & folders” check box should now work normally.

The best solution in my opinion before applying any of the suggestions is to run a full system scan from a bootable CD

You may download the ISO image of the following from their respective sites and burn them on separate CDs

Avira
BitDefender
F-SecureOnce the system is clean you may apply foldersettings.reg

That virus blocks cmd.exe I think. Coz I had such virus affected my PC years before. At the time AVG was the only AV to detect it. But to 100% get rid of the virus I had to reinstall windows and run a scan check immediately before installing any other software.

One more thing, that virus spreads through USB portable memory devices.
That virus creates small exe files inside all folders and sub folders of your readable drives using the same file name of the folder. For example, there will be a 'My Documents.exe' file inside your 'My Documents' folder. So, scanning will take a long time to complete depending of the amount your PC is affected
